ELIXIR has launched a new Cancer Data Community to enhance cancer data accessibility, quality and interoperability. The Community brings together experts across ELIXIR with external partners to coordinate activities and build on ELIXIRs existing cancer portfolio.

Recommendations for uniform variant calling of SARS-CoV-2 genome sequence across bioinformatic workflows
An ELIXIR-CONVERGE paper
This paper shows that for both Illumina and Oxford Nanopore sequencing platforms, downstream bioinformatic protocols used by industry, government, and academic groups resulted in different virus sequences from the same sample. These bioinformatic workflows produced consensus genomes with differences in single nucleotide polymorphisms, inclusion and exclusion of insertions, and/or deletions, despite using the same raw sequence as input datasets. The authors compared and characterised such discrepancies and proposed a specific suite of parameters and protocols that should be adopted across the field.

Communicating mass spectrometry quality information in mzQC with Python, R, and Java
An ELIXIR-DE paper
Mass spectrometry is a powerful technique for analysing molecules in complex biological samples. The Quality Control working group of the Human Proteome Organizations Proteomics Standards Initiative has established the standard mzQC file format for reporting and exchanging information relating to data quality. mzQC is based on the JavaScript Object Notation format and provides a lightweight yet versatile file format that can be easily implemented in software. The authors demonstrated the use of the software libraries in a workflow for extracting, analysing, and visualising QC metrics from different sources.

Register for the Single-Cell Omics Community meeting

Registration deadline: 21 August (in person) | 12 September (online)
The Single-Cell Omics Community will hold its F2F/hybrid Meeting in September. The meeting is held right before ECCB and will include presentations, breakout sessions and time for professional networking. The first half day will focus on Community activities and the 2nd half day will have a stronger focus on activities ongoing in the Implementation Study.
